Jon Hoese graduated in 2007 from Glencoe-Silver Lake High School in Glencoe, Minnesota. During his high school career, Hoese led the Glencoe-Silver Lake Panthers to a 13-1 record and a 2006 Minnesota Class AAA state championship.

Hoese was named to the Vikings All-State High School Team and was an honorable metion in the 2006 MN Associated Press All-State prep football team.

As a walk-on during his 2007 freshman season with the University of Minnesota Golden Gophers, Jon Hoese appeared in 7 games. He had 4 tackles over the course of these games. Additionally, Hoese earned his first letter with the University of Minnesota Golden Gophers football team. In 2008, he played in 11 games, earning his only offensive statistics in the Insight Bowl, rushing four times for five yards and two TDs. He totaled five tackles on special teams, was an Academic All-Big Ten selection, and a scholar-athlete award winner­. In 2009, the Gophers top fullback rushed 29 times for 103 yards and one touchdown. Amazingly, of his 29 carries, 11 went for either first downs or touchdowns. Jon Hoese also catching 11 passes for 87 yards and one score. He scored both of his touchdowns against Illinois.
